Will D4 transfer box fit D3 2005 2.7TDV6 auto?
If so, what about software update? Would D3 software suit?

D3 is a zf6hp26
D4 is a zf6hp28
Same family and structure, soo similar, but the 28 is a turn over the 26, with different timings in gear changes, much robust and some changes in internals (mechatronics). I dont think that a 28 could be swapped in a straight way over a 26 without deep (at least and maybe only needing them) software adaptation, mainly because as the gear changes times are faster in 28, engine must be following it in a perfect way to not make clunks or broke something over time or get a limp or a trans or engine light
Could be one of a kind and a good improvement over a D3....if it runs.
Maybe someone could put more light over your question

Sorry, i dont know why but i assume when first read your message on my phone you were talking about transmission(maybe because this question was asked to me a few days ago...)
D3 and D4 tranfer box is the same and RRS too. Magna Steyr DD295.
